The college that I am intending to attend
grants full credit for CHEM I & II as well as for BIO I & II for scores of 4 or 5 on the AP Chem and AP Bio exams respectively.  From what I understand, both these sequences are essential prerequisites for Medical School. Will earning these credits via the AP route affect my future chances at applying to Med School?

It shouldn't, no. I don't know of anyone who has had trouble getting into a graduate program because they worked harder in high school (which is basically what AP credits mean).
