Yes girls are hard to understand sometimes. It looks like she likes you. However, I would not ask her because she will not admit it and she will not talk to you on the bus from then on. Right now all you can do is continue talking to her on the bus and be extreemly nice during school hours. I can completely understand that you do not want to tell anyone that you like her. It sounds like she is lower on the social level then you and you would be embarassed to tell everyone that you like her. Well, that is highschool. So I recomend that you like her from a distance right now.
