So im looking for the highest possible setting to download youtube(and possibly other sites too) videos to save to my computer. Which one is better the MP4 or the .flv on high format? and whats with all the &fmt=6 and stuff? Recommended sites and software would be appreciated as well.

The problem about downloading form YouTube is the quality allowed on their servers.  All media on bitrate/size limited so you cannot increase the quality from the source.
